Settings Changed After Installing Bitdefender

hi.i used to use kaspersky before.i had kaspersky+emsisoft anti-malware.then i uninstalled kaspersky(by kaspersky remover) and installed BitdefenderIS 2013.then two settings had changed."show hidden files" and "show protected operating system files" where unchecked.while i always select them to see hidden files.by the way when i uninstalled kaspersky and installed Bitdefender i had emsisoft on my system running and i have it now.why those settings changed???
did Bitdefender do that or it's a virus/malware Case?????
