its a file and it has stuff that keeps getting flagged as malicious but i cant make an exception for atd so its all getting deleted

Did you try just going through the ATD Exceptions path? I don't know if it will make a difference than the AV shotgun approach? Protection - ATD - Settings - Manage Exceptions. Be sure to restart your PC for the Exceptions you have already created.
Also, in ATD these Exceptions apply, Apps.

Then I would contact Support, and see what they have to say. Click on the How to's and Troubleshooting box, and go through the prompts until you get to the black contact support box. Chat support can be the quickest way to get things started. As it sounds like a file that just isn't being accepted as an app in ATD, and the AV Exceptions aren't helping.

And since it's not a widely used consumer file, may not help in trying to submit it for the Lab to review.
Otherwise, you could wait for another day or two, and see if @Flexx or @Alexandru have any ideas.
