Deep Scan Skipped Files

I was just running a deep scan with BD IS 2010 and noticed that I had about 190,000 scanned files and 120,000 files that were skipped. What is the reason for so many skipped files? Is it because they've already been scanned at some point and my Expert settings call for only new and changed files to be scanned? Also under the "Riskware" settings in Expert mode all boxes are blank at default. These are Dialers, Apps, Keyloggers....... Should these be checked or do most of these files get scanned and they're left blank by default because of that? I think I understand most of these settings, but it would be nice if there is a guide to help me set or better understand these settings you could steer me toward said guide. Thanx
